The time you have is throughout each episode..
You start with 90, and the gold you collect will raise your time and carry over to the next level. So if for instance, you don't collect any gold at all, you only have 90 seconds to beat 5 levels.
So having two seconds left just means you took a looong time to beat the other four levels of the episode.
