Having fairly recently had a movie marathon over a few days where I watched literally every one of these (except the last one. D:), I have to say, the second one is undeniably the best.
The first movie was great, up until that scene where pikachu's tears brought Ash back to life. That was...what the fuck was that, actually? That was never explained.
The third movie gets props for both being the visual embodiment of R.U.S.H's Twilight Zone, at least for me (Come explore your dream's creation; enter this world of imagination), but apart from that, was kinda boring. Also, it made me cry as a 12 year old, when Entei stomps on Charizard's nexk while he's down. ;_;
Pokemon 4ever was the biggest kick in the balls in history. One, it was trying to appeal to me using illiteracy and newage typing (no, fuk u, pokemon 4eva (although, at least it wasn't "4eva")), and two, after annoying me all film, Celebi dies. This however, was pretty much the dialogue between me and Sammie:
Me: WOOOOOOOO! YES! AHAHAHAHA! Wait what? What is this? I thought there was only one Celebi. O___o
Sammie: Yeah, there is...
Me: So, uh, why can I see like, 40?
Sammie: It's the same one. The various instances of it in different times all travelled to this point in time to help him.
Me: What? That's fucking hax! He can't do that! Bullshit!
Sammie: ...
Me: Ok, well then surely the absence of infinity Celebis would imply that time is not infinate, yeah?
Sammie: ...yeah, I guess?
Me: So wouldn't anyone be slightly worried at the fact that there are only 40 of them here? That pretty much says that the universe ends about 4 seconds after this Celebi gets better. There better be some serious shit going down in about 6 seconds time.
Sammie: ...
*waits 10 seconds*
Me: Yeah, I knew it. Bullshit. Anyway, Doctor Who can't cross his own timeline. Ignoring the glaringly obvious lack of annihilation, it's still hax.
Sammie: Are you going to do this during all the movies?
Me: Yeah, probably. :D
Of course, about a week later, The Doctor crossed his own timeline, and I slapped myself.
It's only redeeming points were the wooden pokeballs in the past, Dark Celebi's enormous fuck-you-up-tree-mech, and the implication that Prof. Oak and Ash were gay lovers.
Anyway, Pokemon 2000. The baddest motherfucking boss of a movie. Zapdos cameo? Awesome. Zaptos and Moltres? Holy balls, this is cool. Zaptos, Moltres and Articuno? Goddamn best fucking thing ever. Wait, holy fuck, those three and Lugia?
AKGHADK:HAK:SDGNH:AKSDGJHSJADLFHGASODEHJAKSFJGAWESOME! :DDDDDDDDDDDDDDDDDDDDDDDDDDDDDDDD
And the Slowking was pretty wicked too. Also, it was kind of the only movie to have...a plot. :/
Point is, Pokemon 2000 is better than Shawshanks Redemption, and a shit ton superior to all of the other Pokemon movies.

Interesting. I actually watched said movie last night, and I have to say it wasn't as great as stated. It had some tremendous plot holes. Remember when the evil guy accidentally abducts all the kids? Notice how they're in a cage when he collects them? Then, he just decides to bugger off to the higher point of the ship because Articuno showed up. And what does he fuckin' do? He opens the cage. It's a toss-up between the first movie and Mewtwo Strikes Back. I went with the first one. Keep in mind I haven't watched Pokemon in any form since I was about 10, so I probably didn't pick up on any plot holes or anything like that :/
